check the preferences whether "Write ID3 tags in FLAC files (in addition to FLAC tag)" option is enabled (seems to be enabled by default), and disable it, or your flac's additionally tagged with...

seems like your problem is related to your desktop environment. i use D2 with 2 linux boxes (ubuntu with e17 & alt linux with gnustep/windowmaker), and all file operations behave as they should.
