Is there a tagging program that will add the 01 - 02 - 03 prefix to all of my EAC ripped files so that they play in order rather than alphabetically? They are all numbered per se but the number is emnedded and they still get sorted alphabetically.

I would rather not have to do it manually on 5000 or so files or rip them again.
I have EAC and the freeware version of Media Monkey.

Tag&Rename will do the trick, I use it myself for the same reason. (works perfect!)
Dont know if this method will work for ogg.

The negative side is that it cost $29.95 for a full license.

Mp3tag or even foobar can do this easily for free.

MediaMonkey can do it. First select the songs. Then: tools -> auto organize files. Choose whatever settings you like. For filename, i use:

<Track#> <Title>

But you are free to put whatever information you like in the filename.

Just make sure not to change the folder structure (unless you want to).

I know Mp3Tag has an automatic function, that can do this for all the files at once.
